The fact that Young Wolf has undying in the graveyard is irrelevant the mutated creature (as it existed before dying) had undying, and thats what matters. If it 'had' a counter on it as it died, it doesn't return. A counter can't be moved to the graveyard (meaning it's impossible to check if it 'has' a counter as it enters the GY, because it's impossible to enter the GY with a counter)*, so it checks what the state of the creature was as it left the battlefield. They use 'had' instead of 'has' because undying triggers as the creature as it's going into the graveyard.
